I have made a first test: one course with two modules. I have exported it to SCORM2004 and imported in Moodle.
It works OK, but I see only 1 module, instead of twe.
How can I solve this?

Please look inside imsmanifest.xml in course package. If there is only one organization tag that corresponds to module, then it was published that way. If there are 2 modules in manifest - then Moodle apparently cannot see it. Then it is perhaps Moodle issue.
