I add animations and transition effects to the objects on the courseware slides. It works fine until published. When viewed on IE 11, no "effects" show.

Blame Microsoft, blame IE11. They changed the way their render system worked from what was the previously accepted convention.

Have you tried the compatibility engine hack? That is telling IE to render the pages as an earlier version
